As you suspect, that comment is wrong and you should ignore it;
it's left over from a long time ago
when clip textures were younger and more immature.

Also not mentioned in that README,
there is now a scene file loader that understands the
".ct" clip texture configuration file format directly,
so you should be able to just say:
        perfly hl.ct
or:
        clipfly hl.ct

Probably the best place to start currently (if you haven't already found it),
is "man clipfly" and follow references from there
(specifically the clipfly README, which contains lots of up-to-date examples
and more references at the end).
