This sounds like the same problems I have been having....see current
thread about "IV files and transparency"....so far nothing has helped
though. What HW are you working with?

I have tried to set the transparency to PFTR_NO_OCCLUDE|PFTR_BLEND_ALPHA with
no luck, and I don't think the glDisable(GL_DEPTH_TEST) call in the draw will
work because I always have a solid object partially occluding the trasparent
objects.

My application: sticking needles into anatomical models where the needle is
solid the skin is very transparent and the interior anatomy is varying
degrees of transparency. I can move the camera around to get different
views, so depth order is not constant.
