There may be a difference between the Photoshop version and the Multigen version
of the plugin.
The Multigen Version asks if you want to use RLE.
The Photoshop version does not, haven't looked if it does by default.

If you want .rgba pictures with the Multigen plugin:
   Save the image with 1, and only 1, alpha channel.
   This will be the Alpha plane of the texture.
You can try it by loading an rgb with alpha plane.
Just type the image.rgba in the load box and it will load.
An image.rgb with alpha is also loaded correct.
