We had a similar problem here, ie a custom 'loader' that
pulled geometry and textures from all over the place. We
created a function for the loader that add the path where
the geometry was found to the texture path until the
stuff is loaded, then restores the old path.
Then just store your textures in the same directory as
the geometry that needs them.
It worked for us!
