No.  I changed the ACPI and APM settings in the BIOS before fixing the
filesystem and then built and booted a new kernel after fixing the
filesystem.  shutdown -h now works fine (though it doesn't turn the
machine off - a small problem since it doesn't have a power off switch).
It looks like ACPI or APM is the culprit.  I can't test any further since
I had to put this into production.  I could test on different hardware I
suppose.
