Running du -s . in the users homedirectory says: 59328.  But there is
no 512K 1024K problem since for other users the values are the same in

The filesystem itself has the following data (df -k):

/dev/mapper/data3-user3
                     157267200 114125352  43141848  73% /export/user3

Are you really sure the quota info is wrong, why can there not
be files belonging to this user in places other than his home
directory. Try a find across the whole filesystem for files
with his uid.
