What platform are you running on? 
I had the exact problem on Xscale platform.
And the mailing list has a list of postings 
on this. 
Search for "Directory not empty" on the archives

I'm running XFS with a 2.6.5 kernel. While trying to delete
several directories with rm -rf I get "Directory not empty", but
ls -la doesn't show a file.

Also xfs_check doesn't help. What can this be?
