After e-mail from support it seems that when the command 

xfs_db -c frag -r /dev/sda2 

is run on root fs this error is expected.After running the command from live cd
no issues are found.It can be used  while fs is mounted just can't expect the
fs to be consistent, which means the frag
results might not be accurate and it may hit errors like those reported.
